The Campaign is the story mode of Metroid Prime: Federation Force. The Campaign consists of 22 missions across three planets in the Bermuda System: Excelcion, Talvania and Bion. Up to four players control members of the Federation Force, elite GFMC troops, as they investigate Space Pirate activity in the Bermuda System with occasional assistance from Samus Aran. The Campaign can be played with other players or alone. Although the difficulty is scaled to four players and does not adjust for any less than that; AI-controlled Federation Force marines are not available. Each mission rewards up to three score medals, which collectively unlock Paint Jobs.
The Campaign can be played on either a standard difficulty level or Hard Mode, the latter of which is unlocked by finishing the game once.

- If a player is in a Game Lobby by themselves, and selects the Ready button, the game will ask if they wish to proceed alone: "Would you like to proceed on your own?"
